Goat's Junk Yard. Coop and Megas are there. If only more missions were there.
Another place I like is the Cul-de-Sac. It has almost everything Blackhead has, but with less spam.
I also like to go to Forgotten Falls to check on my buddy Dave, the unkillable unkilling Slizzard.
(Seriously, has anybody else seen that guy there or am I the only one?)

Goat's Junkyard [future] was awesome!
Sector V was nice in the old days if you were alone, had nothing to do
and could climb the treehouse.
Candy Cove ship in the future was also brilliant.
I could go on but I like quite a few areas and others not as much. :p

Corrections:

Goat's Junk Yard - The Future WILL be awesome! And the Sweet Revenge in the Future WILL also be brilliant. You got to think time-wise, X.

I will love Goat's Junk Yard in the future, mainly because it was the only appearance of Agent Antonucci. I also noticed Goat's trailer will move. I wish I knew how to get to the Sweet Revenge in the future. I will see it sunken, but that's it! Though I will get to the long, lone island near the ship.

I don't really know what my favourite area in the future will be. I'll really spend most of my time there hunting for Don Doom.

I did this just because the other post got some nice reply's lets see this one..

Mine is probably the catabombs
mostly because I get lost and its pretty dumb and annoying trying to find a way out and when you're doing a mission and you go on map the arrow points out of the map not where to go unless you're doing chicken or eggplant mission -_-...

and maybe monkey mountains because I dont really go there that much and its kind of empty lol

I'd have to say Hunters Crest, Demongo is there, and the lost battle grounds, and war horn playing in the distance is awesome! other options would be Devil's Bluff, Devil's Canyon, and the usual places like Peach Creek, City Station, and Mount Black head!

That's one reason why they gave you the 'Warp Away' option. Other reason is cause of the end of one zipline in the Jungle Training Area.

I can navigate through the Catacombs fairly easily. There are so many missions there that I don't get lost all the time.

As for my least favourite area, I agree with the Catacombs. Again, too many missions. I guess I don't really like Numbuh One's house, either. Luckily the treehouse isn't that laggy on my computer, but... eh. Before the expansion, it wasn't that bad.

Then there's the Haunted Ridge. The missions there are too out of the way! Then there's the Dark Tree Clearing. There are two Resurrect 'Ems there, so the fastest way to get out is to go back to the main menu.

Let me see ....I don't like Townsville Park, or Morbucks Towers, nor am I a fan of the Nuclear plant, Endsville, and Acorn Flatts

Speaking of Megas, it's too bad he's trapped in that prison. Then again, if he wasn't, this whole war would be over in half an hour! I wonder where Jamie and Kiva are, though.

Then again, I seem to remember Samurai Jack about to go back to the past when he noticed the invasion. So Kiva must've used the the Time Portal instead. Of course, setting it to 1000 years in the future. As for Jamie, he's probably at his house, Coop's house, or Goat's trailer.

He tricked out Megas, didn't he? He didn't just give it a fancy paint job. Maybe Dexter made it? Or Coop probably found it in the junk yard near where he found Megas? So Kiva might have went to the future for some back-up. Also explains why you don't see the Glorft in the Null Void. Or at all.

Not if you're a Future player... I like Adventure Time, but I don't really like the Nanos. I'm happy they didn't make Ice King a code Nano as originally planned, cause you all know how I feel about Code Nanos, but... eh.

Speaking of Nanos, I wish they'd turn up the volume of the Flapjack and Mandark Nanos. I can't believe they did that with Alien X, but totally missed Mandark!

I also wish they'd do that to Flapjack and Dukey. And give voices to Azmuth and Paradox. And Johnny Test and Zak Saturday when they have missions.
